The year is 2007, New York city, the Hudson river. Snake and Otacon formed "Philanthropy", an anti-Metal Gear organization. After Shadow Moses, Ocelot sold the blue prints of Metal Gear REX on the black market. They were given classified intelligence of a new Metal Gear for transport. They needed pictures of this model to show the world. Snake inflitrats the tanker by using a bungie cord from the George Washington bridge. Not long after he gets there, the tanker is seized by a Russian raiding group by a helicopter. It is being lead by Sergie Gurlukovich, and Ocelot. After getting in the tanker, Snake had a fire fight with Gurlukovich's daughter, Olga.
He then gets into the bowels of the ship, takes pictures of the new Metal Gear and sends the pictures to Otacon through a PC. Then Ocelot's group takes over, and "takes back" the Metal Gear RAY. Ocelot then kills Gurlukovich and the Marine commandant Scott Dolph. Then detonates the ship with explosives. As Snake trys to stop him from taking Metal Gear, Ocelot is suddenly taken over by another being, Liquid Snake. Ocelot's right arm was replaced with the dead Liquid Snake's right arm. Liquid jumps into RAY, and then destroys the tanker, and escapes. Snake was rescued by Otacon by a small boat.

The year is 2009, off the coast of New York. The offshore clean up facility, Big Shell, was taken over by a group of terrorists, being lead by the rogue members of Dead Cell. Their leader, is "Solid Snake", but can't be, thee Solid Snake as he was pronounced dead after the sinking of the USS Discovery 2 years ago. The terrorists have about 30 hostages including the US president, Johnson. They threaten to light the crude oil and this would send the sea into a toxic soup for centuries. So they send in a new recruit of unit Fox Hound, Raiden. He is advised by a Colonel of Fox Hound, and his girl friend, Rosemary. He inflitrated through the deep sea dock,and reached the surface of the struts. But before hand, he seen a man go up the elevator after he took out a whole group of terrorists, who ever it was, he had great skills. He procides throughout the facility, encountering a man from the Navy Seal team,Lt JG Iroquois Pliskin. He senses something about him, that he is lieing about his identity.
After inflitrating most of the facility and taking on the dead cell members. He finds himself face to face with the terrorist leader, Solid Snake, but Pliskin interferes,saying that is not Solid Snake, and reveals his true self, Pliskin is Snake. So the imposter was Solidus Snake, a survior of The Les Enfants Terribles project. Raiden takes on Solidus while he pilots a Harrier, and Raiden wins. He proceeds to the other side of the Big Shell and encounters the president Johnson, he worked with the terrorists into becoming a member of the Patriots,a group that is the real leader behind the US. And explains how the government is a charade. And the sinking of that tanker was only to build this place, to camouflage the creation of a new Metal Gear, Arsenal Gear. It is a floating city protected by countless RAY units.Its purpose was to control the flow of all digital information in the world, including their identitys. Johnson is killed by Ocelot, then Raiden has to take on Vamp another dead cell member, before able to reach Emma Emmerich, Otacon's sister and chief engineer of Arsenal Gear.
He beats Vamp, for now, and finds her and brings her back to Snake and Otacon. But Emma is abushed by Vamp, and fataly wounded her, but Raiden dispatched Vamp.Before she died,she was able to set up the virus to destroy Arsenal Gear's GW system. But Snake uses Raiden as bait, him and Olga became partners in this incident and used Raiden to board Arsenal Gear. The Big Shell is completely destroyed when Arsenal Gear ditaches it self from it. Raiden is taken prisoner by Solidus, and is confronted. It turns out, Solidus raised and trained Raiden when he was a boy. And he is his Godfather. After he leaves,Olga sets him free. He escaped to the bowls of Arsenal, and meets with Snake. They take on a platoon of solders.
At the end of the corridors,Otacon informs Raiden, that the Colonel and Rose were transmitting messages to him the whole time through Arsenal's AI. This means he was talking to a AI the whole time.They were created through Raiden's expectations of his Commander for the mission. They get to the end of Arsenal, Snake has to take on Fortune, a member of Dead Cell. So raiden is confronted by Solidus Snake, and he is forced to take on a legion of Metal Gear RAYs. He wins, Olga intervened,and tells Raiden, if he died, her child would die, the Patriots kidnapped him.So then she was killed by Solidus,and Raiden is taken prisoner by Solidus,along with Snake.Ocelot reveals that this whole incident was only the S3 program, a recreation of the Shadow Moses incident,he works for the Patriots themselves. He tells Fortune about how he killed her father,and shots her, and it hit her, and that she got her talent for not dieing from the Patriots. A device that deflects bullets. He then gets in a RAY and fires the entire payload at them, she is able to deflect them with her ability for real, then dies. Ocelot is then taken over by Liquid Snake again. Then he gets away, Snake then pursued him. Arsenal Gear crash lands on Manhattan.
Raiden is told by the partly destroyed Arsenal AI that the S3 program was really made to control human thought and actions. And that humans cannot think for themselves and need to be held in check by the Patriots. The S3 was first tested in Shadow Moses, and then the final test was on Raiden. Then him and Solidus have one final fight on top Federal Hall, and Raiden defeats him. He later meets up with Snake, Snake tells him that the computer virus only destroyed everything of GW except the list of the Patriots. And he will get Olga's kid. And Raiden should go on with his life. Raiden walks off and finds Rose, she wasnt just imagined from the Arsenal AI, and they wish to start their lives over again, together. Snake gets a call from Otacon, he uncovered the Patriots list. They were on Manhattan, but they were already dead, all 12 of them. It happened 100 years ago...
