The "Shadow Moses Incident" refers to the seize of the Nuclear Weapons Disposal Facilities in Shadow Moses Island, in the Fox Archipelago, Alaska, by New Generation Special Forces under the lead of members of the High-Tech Special Unit FOXHOUND. This nuclear weapons disposal facility was only a cover up for a High-Tech Weapon's research lab under control of DARPA (US's Defense Adanced Research Projects Agency) and ArmsTech Inc. for the design of the ultimate nuclear weapon, Metal Gear Rex.

The terrorists demanded the remainings of Big Boss, 20th century's perfect soldier, along with one billion dollars, or else they would launch a nuclear strike. The DIA (Defense Intelligence Agency) and the Pentagon decided to send in Solid Snake, the legendary heroe of Zanzibar and Outer Heaven, to supposedly rescue both DARPA Chief, Donald Anderson, and Kenneth Baker, the ArmsTech President. They secretly programmed the administration of the experimental genetic virus FoxDie to Solid Snake for him to spread among the members of FOXHOUND involved in the incident, as well as the Genome Soldiers, the DARPA Chief and Kenneth Baker when he came in contact with them, in order to kill them all and retrieve Metal Gear Rex intact afterwards.

Snake arrived on a Swimming Delivery Vehicle carrying nothing but his binoculars and cigarettes, and proceeded to his mission with the assistence by codec of Mei Ling (the engineer who designed his codec and Soliton Radar) to save mission data, Dr. Naomi Hunter (the Gene Therapy specialist of FOXHOUND) as a medical adviser, Nastasha Romanenko (a high technology weapons analyst specialized in nuclear devices) for information about weapons, and former Col. Roy Campbell (who knew the plot by the DIA and Pentagon but was forced to cooperate in exchange for the life of Meryl Silverburgh, his niece). During his mission, Snake met Meryl Silverburgh (Campbell's niece) and Hal Emmerich, Ph.D. (a.k.a. Otacon, the designer of Metal Gear Rex itself, who was told that Rex was to be used as a Theater Missile Defense), who also helped him through the Codec.

After several hours, snake faced the leader of the terrorists: Liquid Snake (he and Solid are the products of the Les Enfants Terrible Project, both clones of Big Boss), and learned the whole truth, including the fact that Liquid disguised himself like Master Macdonell Milled to deceive Snake and have him activate Metal Gear. Afterwards, Liquid took control of Rex but was defeated by Solid Snake with the help of Frank Jaeger a.k.a Gray Fox, who was brought back from death after the Zanzibar incident by FOXHOUND, but Gray Fox died in the process. With Metal Gear Rex destroyed, the Pentagon had no use for the research facilities and decided to destroy the place with tactical surface-piercing nuclear bombs, having all evidence and witnesses of the Metal Gear Project eliminated. Snake was informed by this by the Secretary of Defense himself via Codec.

However, Roy Campbell managed to speak to President George Sears (who turns out to be Solidus, the third and best result of the Les Enfants Terrible Project who appeared in 'Metal Gear Solid 2: Sons of Liberty') in time, who had no knowledge of the affair and immediately gave the order to stop the F-117s and the B-2 Spirit Bombers, saving the lives of Solid Snake (who had to take Liquid on by hand after he survived the destruction of Rex, and then escaped from him after a high-speed pursuit), Meryl and Otacon. Liquid then died from FoxDie, but somehow Solid Snake, who is supposed to be identical to Liquid at the genetic level, survived, at least for the moment.

The whole affair was kept in the dark, concealed from the public; however, Nastasha Romanenko published an article called "In the Darkness of Shadow Moses", talking about the incident and making it public. Also, Revolver Ocelot, one of the FOXHOUND members who participated in the so called "Revolution", managed to escape the site, having in his power the test data on Rex in an optical disc, and spread Rex's design over the internet.
